It's a good rod but the reel seat on it is very small? Which is confusing for such a big rod? A Penn 2 pursuit 5000 doesn't fit??

I have this paired with my van staal vr150 its a perfect match with this sturdy yet light rod. Great looking rod with the perfect amount of back bone.

I recently bought this rod and I was wondering if it would work for some yellowtail from a 3/4 day boat fishing trip and rock fish. Also which reel would be  a better fit, a daiwa bg 6500 or penn spinfisher 7500/8500?

This rod would work fine for a day boat trip for yellowtail and rockfish.

I don't think you need to go that heavy with the reel, I would guess anywhere from a 5-6000 size reel  would work just fine, Both the BG and Spinfisher are very similar rated reels, either decision would work out great!
